φάτνη
can be either a feeding trough or the stall itself in which animals are feed and sheltered (see Lk. 13:15). While the verse may be saying that Mary cradled her newborn baby in a trough,
ἐν φάτνῃ
may also be only saying that in the downstairs stable room of the house in which they were staying is where she gave birth and stayed with her baby.

That is, no place for them in the main living quarters above the stable room (presumably of a relative's home), which were already occupied.

. A
κατάλυμα
is a non-specific temporary accomodation and place to stay (not necessarily an inn or a guest room), and could refer generally to the home in which they were staying. Cf.
εἰς τὸ κατάλυμα αὐτῆς
in LXX 1 Kings 1:18 (1 Samuel 1:18).
